Kelly Johnson's RBI single scored pinch runner Eric Young Jr. with the go-ahead run in the ninth. Travis d'Arnaud led off the inning with a double and was lifted for for Young. Johnson scored on Yoenis Cespedes' grounder.
Cespedes gave the Mets a 4-1 lead in the eighth with his eighth homer in 11 games and 16th since joining the Mets. He has 41 RBI in 39 games with New York.
Earlier, Daniel Murphy scored twice after leadoff doubles. He came home on RBI singles by David Wright in the fourth and d'Arnaud in the sixth.
Braves pinch hitter Adonis Garcia hit a three-run homer in the eighth off Clippard. The homer took a win away from Noah Syndergaard, who held the Braves to one run and two hits in seven innings while striking out eight.
Clippard got the win after Jeurys Familia earned his 40th save. Syndergaard allowed his only run in the first as the Braves capitalized on a walk and wild pitch.
The Mets go for their second consecutive road series sweep Sunday as Jon Niese (8-10, 4.36) meets Ryan Weber (0-1, 3.00) at 1:35 p.m. on SNY. Terry Collins said after Saturday's game that Cespedes, Wright and d'Arnaud will get the day off.
